How do I understand if the problem is with the control unit or the coil?
Correct diagnosis is done with a multimeter and the model's wiring diagrams. A first clue: if the engine starts with a push but not with the starter, it's often the battery or relay; if it doesn't start at all and there's no spark at the plug, suspect the coil or CDI unit.
The battery drains: is it the regulator or the stator?
Test with a multimeter with the engine running at 3,000-4,000 rpm: if you measure less than 13.5 V at the battery terminals, there's a charging problem. If the voltage is too high (over 15 V), the regulator isn't cutting out; if it's too low, it could be the stator or its connections.
Can I replace the CDI unit with a compatible spare part?
Only if the code is actually declared compatible by the manufacturer. CDI units are programmed for the individual model and series: a control unit from a similar model will not spark at the right time, will not allow starting, or will cut out the engine at a certain rpm. Always check the code.
